I shop in Cambridge - Boston area three or four times a year. I visited Stereo Jacks on Mass Ave this past August and their stock of used lps was quite low. Nowadays I usually visit Looney Tunes (very close to Berklee School of Music on the Green Line) and that's about it. Looney Tunes is a fairly large store and because of their location, they carry a wide array of new and (mostly) used lps.
You can always check out Newbury Comics on Newbury Street and in Faneuill Hall but their selection is pretty limited.
In Yuor Ear in Cambridge on Mass ave.

In Your Year on Commonwealth ave near BU in Brookline.

Loony Tunes on Mass Ave in Harvard Square, Cambridge.

Loony Tunes on Boylston street near Burkley in Boston.

Cheapo Records on Mass Ave in Central Square, Cabridge.

Stereo Jack's Records on Mass Ave in Cambridge.

Record Exchange on Washington Street in Salem

There is another small shop on Western Ave near Harvard square in Cambridge also. I cannot remember the name. It is just down the street from the next Newbury comics.

Newbury Comics in the Garage bld in Harvard Square Cambridge.

Newbury comics on Newbury street boston, this store has the largest new vinyl selection of all Newbury comics store.
