Assuming your speakers are transparent enough, you could be suffering from excessive local reflections. To experiment, try covering up any hard surfaces like your entertainment center, with a blanket.
Some speakers are just not going to disappear no matter what you do though.
Oh, also, if you have a receiver that supports it, make sure you take advantage of room correction.
